I suspect they went the Bonnie/Enzo route because they wanted to pair Bonnie with a Damon-like character to try to appease the Bamon fans without actually putting her with Damon. It didn't work and most fans hated it so I imagine they do regret going there which is why we didn't see much of it after those first two/three episodes. I think the actors had a smattering of chemistry (Kat Graham seems to have chemistry with everyone) and the writers could've made something of it if they bothered developing it but they didn't so it just feels really awkward.
Caroline and Alaric was a mess to begin with and I hope they end up revealing that they're not actually a couple but merely got engaged to stop people from asking too many questions/to give the girls a more stable home environment. If, on the other hand, they try to sell us on Caroline/Alaric having fallen for one another over the 3 years we missed, it'll be really hard to backtrack on that and put her back with Stefan. So you're right that they really painted themselves into a corner with that one.
