I guess that it was intended to come across as a mercy killing of a sort, Scully does say that it had so many birth defects that it would have never been viable for life, it just didn't seem in character for the Peacocks of all people to recognise that and carry out the burial before the baby had actually died. It seems more likely that they would have been in major denial about the babies long-term chances
