I always thought Jesse's story about Mr Pike and the perfect box was supposed to draw a parallel between Mr White and the perfect meth.
I was really surprised at first when I saw people taking that story as literal because I just immediately assumed that it was Jesse's way of talking about the meth, but I'm not sure how we were supposed to take it now because nearly everyone I've seen discussing it as believed that there was an actual box. It just seems really unlikely to me for teenage Jesse to care that much about a school project and keep making the same box over and over until he got it perfect, but who knows it could be true as very early on he's impatient and throwing out every batch when Badger doesn't appreciate how important it is for Jesse to get this right
Considering that Gus orchastrated another shootout in S3 (Hank and the Cousins) to serve his own agenda, I think we are meant to suspect him.
Yeah I agree that we're supposed to wonder about it, Walt even brings it up to Gus in the finale and when Gus asks if he's asking if he ordered the hit of a child, Walt says that he would never ask that question. I believe that Gus didn't outright order the hit, but the way he voiced his orders would imply to them that that's what he expected of them
And that's true about witness protection, Walt certainly had other options before it got as desperate as it did
